would make you sick often and also is potentially life threatening, and could kill a person? Like, my character is supposed to be sick often before they go in to find out what's wrong with them, and after a series of tests they find out that they have some disease or form of cancer or something that gives them a limited time to live, but they pull through eventually.

Wilson's disease. It can be deadly if undiagnosed, but can be treated with medication if caught early.
:( This could possibly be what killed Morgan.

Does it have to be caught/aquired? Because there are a lot of genetic (prenatal) conditions that can cause that. Even just being born prematurely.
Ooh! Just thought of one. Auto-immune diseas (no, not aids). where the cells attack the body, like if the stomach eats itself or the myelin coating around nerve cells is eaten away, causing scrambled messages (*multiple sclerosis, i belive).

^ yeah, but the person has to get better afterwards. And i'm assuming, will need to be sick for a long time? am i right?

Well, with Crohn's, if you learn to eat right and not the things that aggravate your condition, it should be fine. At least if you had a mild-ish form of Crohn's.
(I have a friend who has Crohn's, so I know a bit about it.)

Yeh i have a friend with Crohn's, and basically, with is case, was that his body told him that he was full when he wasn't, thus making him look like a twig. medication has helped immensely
if it wasn't diagnosed, he could have internally starved to death.

I have a friend with Crohn's and he spends a lot of time in the hospital. Tube feeding is very common (but not constant). Doesn't it eat away the lining of the stomach or some such thing?
I was going to say cancer. It fits your requirements and is easily adaptable to many parts of the body. Liver cancer, for example -- it's on the only part of the body that can regenerate, and thus more can be cut away. Cancer definitely makes you very sick.

I would say Ebola Zaire, but it has a 90% chance of death and it runs its course in a week
How about Avian Flu, or SARS?
